The 6.5s I am installing in the rear of the Contour are 2 1/4 inches deep and the fronts are 6.5s and are 2.5 inches deep. Will I have any clearence problems and how much spacing or how thick should the baffle be?

Thanks

I believe even a 1/8 baffle will work fine in the front. In the back, go with 3/8" thick baffle at least.

Pretty much anything under 3" will fit without any problems.

Both of these speakers will fit in the front doors of the Tour. The Alpine SPRs are 6.5" speakers, about 2 3/4" deep. The Vifas are 7" and deeper still. If the Vifas fit in the Focus with a 1/2" spacer, they should fit in the Contour with ease.
