I ran the contour out of gas here a couple days back, then got her going again and pulled into a gas station and filled her up.

This is obviously not something I like doing. Now when the car is idling and it seems the whole way up there us a stuttering.

I am not sure if it is because I fouled a spark plug or not. I am leaning that way, I replaced the fuel filter hoping that would help but hasn't as of yet?
Any Suggestions?

You might have sucked up some crud from the bottom of the tank.

Or the the pump is dying -- it is cooled by the fuel itself, so if you run it dry it can cook itself.

I am hoping its not that, it kinda feels like there is a cylinder misfiring. Its kinda like its not timed properly, at idle its really rough. almost like its stalling, and then as its getting going, its not smooth, the engine is sending a vibration though the car, again most noticable at idle. Its sitting between 500 and 600 RPM at idle right now.

It kinda goes away as the RMP's go up, it shows up again when the engine is put under a load, ie. up a hill.

I hope this helps, the fuel seems to be there as I can sometimes smell fuel, kinda like its running rich.

Filter on pump (in tank) may be plugged due to out-of-gas experience. Check old posts via search (fuel pump) for info.
