Hey is this happening to anyone else? I have a 98 SVT and when my fuel gets to about a half of a tank, my secondary throttle butterfly doesn't open. It has only happened twice, (that I have noticed) and I assume that it is a computer program that saves gas. But I am not sure if this is normal operation to save gas, or if there is a problem that I need to address. I recently changed the oil with synthetic, changed the serpentine belt and added fuel injector cleaner. I always use the highest octane possible. I have been getting low to mid-twenties fuel economy. SAounds like the fuel pump and not the secondaries. Mine went out on my 2000 SVT and I am getting a replacement pump any day now.
If you car feels like all of a sudden it loses power when accelerating hard, especially out of a corner, and then gains power if you back off and then ease on the gas again, then it is definitely your fuel pump.
Any secondary malfunction is almost always accompanied by a CEL. A bad fuel pump won't trigger a CEL from what I have seen.

No such fuel saving intelligence on the tour/SVT. The IMRC which controls the opening of the secondary butterflies on the lower intake has failed on several other 'tours, and sometimes it is intermittent before completely dying. Try a search for IMRC in the problem or perfomance forums to find more details. Could also be that your butterflies are gunked up and sticking. A manifold cleaning can take care of this.

i have the exact same problem and it isnt so intermittent my secondaries crap out and wont open again untill i shut the ignition off for a few seconds. it dosnt seem like fuel pump just for the fact that it dosent stop even if i drive it nice for a while unless i shut it off and that it has been hapening for over 3 months now and it still didnt die totally.

A bad IMRC control box does not necessarily trigger a CEL (it didn't on my car). The motor inside of my IMRC controller went bad (12 volts to the motor, and the motor didn't spin). A replacement IMRC box should be around $100-110 from Bill Jenkins (or possibly another discount Ford parts store). It took me an hour to install my new one including finding the spring clip from the end of the cable (oops)  . Just another two cents. Mike
