the fuel injector service doesn't touch your intake manifolds (secondaries are part of the lower intake manifold). It only services the parts that fuel passes through. The closest it gets to that area is fuel injectors. There is some stuff (run rite?) that is made to clean your intake system, not just the throttle plate and injectors either, try that instead, it might be for professional use only though, so you might have to take it somewhere for them to use chemical methods of cleaning intake manifolds, and secondary valves, along with fuel injectors, pistons, and the throttle itself. Or do as every one else does and just take the whole damn engine apart. the intake is hard to clean thouroghly, but from what i've read, nost people see dramatic results
edit: do you mean " cleaning " them by just getting more air in there? that might aid in keeping them clean, but if they are gunked up already, you'll have to clean them first before you can worry about keeping them shiny and smooth. There is a how to on what and how to do this job (something about intake rebuild to eliminate pinging, but it describes cleanign the entire intake system). After cleaning the secondaries, its a good idea to keep the airflow around them as much as possible to keep carbon from ever buildin up again. since you have an ATX and nonSVT, you can "crack" your secondaries and leave them open all the time (don't pin them all the way open though). Most people who have done this mod are surprised by the extra 5-10 hp and ~20 lbs of torque (under 3000 rpm) that they gain just by leaving the secondaries open all the time. It does hinder your MPG though, and can cause very strange cold start drivablity problems.
