Check to make sure your positive battery cable is secured properly. Tighten the bolt on the battery and make darn sure there are no burrs inside on the threads. (If there are burrs, it will feel as though the bolt IS tight)Dealers, mechanics, no one could figure this out until I leaned on the cable and noticed it moved!

My friends truck had the same problem. (97 F-350 W/ power stroke) The engine often cut off for no reason, ran rough or idled down real low and lost power, all intermittently. It always started right back up though.
As you mentioned we checked the battery terminals and they were all tight and clean.
On one of the positive battery terminals there is the one big wire that feeds the starter and 2 smaller wires, one that goes to the accessory relay and another that supplies power to the fuel pump and injectors. The wire that went to the fuel system had corroded from the inside and we didn't notice until a button on my shirt snagged the wire and pulled it right out of the terminal. The wire was completely corroded through. Lukily there was enough slack in the wires for us to cut off the terminal and install a new clamp on terminal with a stud for mounting the other wires. Since replacing the terminal the engine runs smooth and never a problem.
