I recently got into a car accedent. Some lady not looking, ran into my driver's side rear door. My door was replaced but now there is a bit of a gap between the rubber on the window and the painted door...it's bad enough that water could easily get in there. Shoud I be worried about that or doesn't it matter if water get's in that side? I hope it's easy enough to understand...I don't know how to describe it better. It's the vertical rubber that outlines the rolled up window....little gap that water could get into (I think). Does the door drain water if it get's in there?

The door's should drain, unless the drain would be clogged. If the door has been soundproofed or just trash in there.
I wouldn't stress on it to much, but should have it fixed. Probably what happened is that piece was not fixed properly if damaged by the accident or was bent upon repair to the door. Take what I have to say with a grain of salt as I'm not there to see it personally.
