My car has started developing a very loud noise. I found a leak in the exhaust where the flex pipe and the rest of the exhaust is connected.

I sealed it and it helped some, but there is still a loud noise.... could the muffler or cat be damaged?

Yeah... Depending on how you you sealed the other leak, it may still be leaking or leaking again. Jack the car up slightly and start it up. Reach under with your hand and feel for exhaust leaks all along the exhaust pipe from the manifold back to the muffler. The stock exhuast is pretty quiet so it shouldn't be too hard to find where a loud noise is coming from.

Just tried that, the seal is holding and there is no other leak to be found. The noise is not there when the car is idling...

If I rev it up with the car stationary I can only get it up to 4000-4500 RPM before the car starts 'coughing' and won't go any higher... could it be something else but the exhaust?

Just wanted to let you know this is because the cars have a rev limiter on them that won't let it go above 4500RPM when in neutral or park.
