Basically Windows 2000 started to bsod. Reinsalled Windows 2000, and now my 2 Hd on the Raid controller are not showing up. I have reseated the PCI card, but don't know what else I should try.
Sil 0680 Raid Card.

In Disk Management - doesn't recognise any other disks
Hardware Manager - says device is working properly
On boot up both drives are seen by the PCI card

I know you said you put them in, but sit ure sounds like the drivers are missing to me. Sounds exactly like what I was going through this weekend with a SATA drive.

Who is the driver provider (Microsoft or Manufacturer?) Did you update to latest service packs? Update drivers from RAID card manufacturer?

Not working as of yet
Plan as of right now. I'm going to create a Ghost Boot Disk
take my back up drive off of the PCI card and put it as slave on the MoBo. Then install the back-up using my old ghost back up. Atleast that has the IDE card working
