Now, perhaps you are just saying this a bit differently than I would, but the alignment grooves in the camshafts should be at the end right next to the timing belt, yeah? Toward the passenger side.
Also, the crankshaft pulley at the timing mark can also be BDC for #1, make sure you are getting compression in #1 as you approach the mark (tester in the spark plug hole, or stick a wrench in the hole and watch it move up and down with the piston). Else you need to go around one full turn on the crank pulley.
Probably you already know all that but just trying to help with what limited knowledge I have at my disposal.

Why do I still love it?
Re-reading your post, I would make dead certain the computer you swapped in is compatible with your car. Try it with the old computer if it's still functional.

Why do I still love it?
Have you checked to see if the harmonic balancer/ damper rubber is trashed? That would make setting TDC #1 by eye, pretty hard to do if the marks have moved.
