I searched and read the FAQ post, but I still need some information...

...and I'm sure you're sick of questions like this, so sorry in advance.

That said, I'm having the 3.0L swap done (woo!) and am thinking of the headers as well. However, this car is also my daily driver and would prefer it to not stick out.

So, how much louder is a 3.0L setup with headers when compared to the stock 2.5L engine?

Significantly louder? Loud enough to stick out? Loud enough to annoy the neighbors? Also, is there any big volume difference between the Weapon R and MSDS headers? And is there anything one can do to prevent some of the loudness (short of not getting headers of course)?

With what kind of exhaust? The headers will make it rumble louder on a stock exhaust. It will sound nicer and deeper. As soon as you get rid of the resonator is when you are looking at noisy. That said, you will still have lots of power with the 3l that you didn't have before.
I got 196 wHP on my first dyno of my 3L hybrid engine using the completely stock SVT intake and exhaust with gutted precats. Sounded great. Soon as I pulled the resonator and went with straight through mufflers and resonator, it go noisy and droned loudly.
You can put on a better exhaust with a larger diameter and still keep the noise down by using high flowing offset inlet/outlet resonator/mufflers.

I will be using the stock exhaust (well, the portion of the exhaust behind the Y-pipe...you know what I mean ).

I may switch out later if I can find an aftermarket that is both quiet enough and also provides enough extra oomph to justify the cost

I'm not trying to be an ass, but your'e really asking for something we can't answer. Unless we provide you with measurements in decibels, anything we say is useless. Whats loud to me may not be to you, and you're asking us to guess at what would piss of your neighbors.

Sorry, but you're just going to have to make a good faith judgement. I'd say go with the headers since its harder to install them later. And who doesn't want more power?

I assume neighbors are the same the world over.

Anyhow, thanks for the advice
