So, I'm curious, for those of you that decided to pull your secondaries, what did you guys do with the wire harness for the IMRC?
When I originally did mine, it was in a 95 so I simply plugged the vacuum line. But I've moved up to a 98 and since I'm not using them, I don't want to leave the box in the front valve cover. Nor do I want to leave the harness open.
Can I simply put maybe a plastic bag over the end to keep moisture out or is there a better way?

I just unplugged it and let it dangle. Seeing as it will never be used again (switched off in PCM) I don't care what happens to the plug.
Regardless of what you do - you need to have the IMRC switched off, otherwise it'll throw a CEL and your performance WILL suffer. Switch it off and have it dyno tuned to removed the bump and hence smooth out the fuel and tming to get a good hp/tq curve through the original secondary transition zone.

Sounds good. I just wasn't sure, even being "turned off" if water getting in the pigtail would affect it. Same goes for the lower/rear O2's then I'm assuming?
I do plan to put it on a dyno, proably several times as I've got an Xcal2 from ADC and can't seem to get anyone from there to tell me how much the additional software is. I'd like to be able to tune this thing myself instead of having to send my files via email back to ADC and wait for them to update and return them. OH WELL!!

While you lose a bit down low, you'll gain a bit up top. There's no shafts or butterfly plates restricting air flow.

If it's tuned out, like my car - you lose nothing. I have a nice smooth curve all through the regular "dip" area, so no downside.

It doesn't play much of a role on a turbo car, expecially one that spools early and builds boost. On a big turbo car that doesn't spool before 4K it helps but only for off boost light throttle response.

And, to add to the "not for you" sentiment:
"gaining a little up top" is not true. Well, at least not noticeably (the plates are MISSING vs. on EDGE.. but still)
On a N/A 2.5 (all but the BEST power making ones) you will lose torque down low, and gain nothing up top.
