You can caulk around the edges of where that filter seals in to its holder. Suggest replacing the filter, as well, if you haven't lately. Its surely filthy, and you are breathing that stuff every time you turn your a/c or vent on.

Dirt pileup was pulling my filter housing away from the car and eroding the seal, causing water leaking into the passenger footwell. Took me several months to figure it out (should have posted in troubleshooting, haha!). Some foam gasket material, cheap from Home Depot, fixed the problem.

I have the same problem on a '98 Contour SVT - 135,000 miles

I'm trying to figure out where the water is coming from:

1) I am pretty certain mine is a/c related. I live in TX and it's 100 out there today. I have located the drip pipe for the a/c (just above the clutch cables...correct?) and can feel water coming out of there and there's a puddle under the car after running the car with a/c, so it seems my a/c drain hose is working properly. but, I still have water coming into the cabin just to the right of the console on the passenger side.

a. To clean the hose, I simply poke something into the drain hose a short distance?

b. how long should the hose be hanging outside the firewall? Mine is less than an inch - should there be an auxiliary hose off this to hang it down further?

2) I have not checked the airfilter in front of the windshield, but it hasn't rained here in awhile...how long would that area hold water?
3) The water appears to be pretty clean - would water coming from the location of the cabin air filter be clean or dirty?
4) the water (today) seems to be dripping straight down from just to the left of the blower motor...does this suggest anything? Makes me think the filter, but the water has been cold to the touch, so this again points to the a/c.
5) My Haynes manual has been pretty unhelpful in this, so hoping some of the "gurus" on this forum can help. This does appear to be a common problem - perhaps put in a faq?
