Took the car in for them to replace the fuel pump and they told me that the pump is working fine (they claimed that they tested the fuel pressure) and billed me for some firmware/code upgrade for over $100.

I don't think those bastards did any code upgrade!

Anyhow the car still "chokes" under hard acceleration like the fuel is cut off.

Did anyone ever get Ford to replace this under warranty? I don't want to get into the tank to replace/clean this crap when I paid lots of $$$ for warranty.

Go back and complain...that's sure as hell what I would do if my warranty was still good.

Take them on a road test and show them what it is doing and tell them this is what you brought it in for. They should be willing to work with you to get it resolved.

if they did indeed do a firmware upgrade there should be a sticker under the hood near the driver's side telling about the upgrade, they have to have the sticker for emission reasons

You just got hosed. The fuel pressure is still going to test fine. I'd say F it and do the Focus SVT upgrade myself. $100. You already spent that.
