I read the manual and have adjusted the LEVEL to match with the HU, but I'm not sure what the "freq" dials are for. The front, rear and amp adjustment dials all have one.
The book says the amp should have it at around 10 O'clock (100 mhz) but what about the front's and rear's. I have both of them switched to the high setting, (which the book recommends when you are running 4 channels and a sub).
So what is a good range for the frequency??

The "freq" controls are for the internal x-overs. They filter unwanted frequencies, so your sub plays only low bass and full-range speakers play mid-bass and above.

It sounds like you've got everything set up pretty well as a starting point.

You might want to lower the sub's x-over frequency a bit to around 80Hz. It'll help to disguise the sub's location in the trunk.

I'd experiment with the x-over frequency with your full-range speakers to find out what suits them (and your ears) best. Just don't set their x-over frequency any higher than the sub's or you'll have a gap in your system.

The Sub channel setting should be set to low pass and set no higher than 80Hz.
This will, as SVT Colin put it, help to disguise the sub's location in the trunk
The Rear channel should be set to high pass and be set to the same as the Sub channel frequency.
This will keep from having any gaps in the frequency range as well as keep the music and bass inside the car.
The Front channel should also set to high pass, ans set a little bit higher than the rear channel.
This will bring the music to the front of the car.
