I am thinking about making some shelves for the trunk, or a rail system where i can display the amps in a nicer way,,,Have people been using screws tru the bottom if the trunk to attach shelves and custom boxes? The only surface I feel comfortable making holes in is the rear shelf area,,,I am concerned with moisture and rust if I make holes anywhere..

I am leaning towards a shelf system to house 2 amps and the processor. how would I attach the bottom in a secure fashion, if i place it next to the front of the trunk, to the side...

I'm still working on perfecting my shelf. But what I did was when i pulled off the trunk carpeting from the rear tire wells, i noticed that there were holes where the clips used to be that held the carpet in place. I cut wood panels, and bolted them in place. I used those wood panels, and put the shelves in place. I've got pictures, but i just didn't get the chance to develop them yet. Hope this can help you out.

My amp rack is bolyed up through the rear deck. It has worked fine for about a year and a half now. I'll try to borrow a digital camera latter this week and get some pics.
