it seems there are a few mods that can be done when the subframe is apart. What are they
1) replacing the two front sway bar bushings 2) replacing the six sub frame bushings 3) stregthning the sub frame sway bar mounts for adding a stiffer front sway bar. 4) remove tranny if broken 5) what other mods require dropping the subframe

1. no need to drop the SF (lower -- yes, drop -- no) 2. shims? sure... why? 3. bigger FRONT sway bar is not required. 4. duh 5. ambiguous question. dealer would drop SF (w/ powertrain attached) to replace wiring harness.
driver control arm requires SF lowered, not dropped. but then a regular strut job on a car w/ 4-bolt LCAs requires SF lowered. at least w/ BAT kit there is no other way to put it back together.

sub frame bushings absorb vibrations correct? Those bushings are rubber and wear out with age correct. Many cegers complain of vibrations and do not know where it comes from . I bet worn subframe bushing might be the cause of vibrations felt when the radiator fan comes on for example.

are yours 2 or 4 bolt, because if they're 2 bolt doing what you did kills the safety of having the bolts inserted from the top, if a nut comes off, say good bye if your bolts are in upside down.
no way would i drive my car with them in the opposite way, but i'm a "do it right" kind of guy.
not trying to slam you, but it must be said that what you did isn't the safest way to go about things

i have the 4 bolt
i wanted to do it the right way, but totally forgot to do it before i dropped in the engine and trans. i jsut grabbed a bolt off my spare atx subframe and cut what was left of the bolt and inserted the new one upside down

I highly doubt it'd be unsafe because the head of the bolt is on the bottom, as long as it's torqued down right. Dab some loc tite on there just to be safe if one would be really that worried about it.

What is unsafe about it? The bolts are torqued pretty tight, it's not as if the nut is going to come screaming off. And if it does, you are going to hear some loud knocking as soon as the nut no longer provides at least 20-30Lbs pressure against the subframe. Not even considering the fact that it's a compression nut, and holds torque against the bolt itself.
Nothing unsafe there. Might be nice to have all bolts and nuts vertically oriented for great safety, but it just does not happen. Think about all those subframe bolts pointing down! Yikes!
A-arm bolts pointing down for five years and going strong!
