Were workin on a 2000 csvt and the bolts farthest back towards the rear of the car on the 3-bolt flange were rusted so bad that we just rounded them super easy. If we grind the nuts off the bolts can we punch the threads through the holes in the flange and just put in new bolts or is that bolt welded in there?

P.B. BLaster is your friend

spray it on wait 1 hour - several applications a day to break the bolts loose

WD-40 sucks !!!!!

Yes the bolts are pressure fitted in, You can cut off the nuts using an angle grinder or a dremel. Cut them straight with the flange, then take apart the exhaust system. Bang out the studs using a Hammer and just put a bolt+nut through.

My entire exhaust system is running this setup, Stripped nuts=suck.

I have the bolts on a main cat from the catback-cat connection that will probably never come out. I've done several days of PB Blaster and hammering and nothing  I'm afraid to go too crazy and damage the flange

NUT SPLITTER!!!! and then after it's split put some channel locks on it and twist it off. this takes no grinding or beating.
